南京站站（K14+91.35～K14+376.67）位于南京火车站地区，受地铁南北向线路走向控制，该站自南向北，以80度角下穿既有铁路站场，并在北端与地铁四、五号线在南京火车站地区交汇。受铁路站场分隔，该站主体结构分南区、北区和过站区三部分，其中南区、北区为明挖箱型框架结构，将分别与火车站房改造及未来京沪高速铁路站房同步建设，过站区位于既有铁路站场下，为暗挖隧道。
